MGS 4 - 2nd mission......Halo 2 - Delta Halo.....Half life 2 - We don't go to Ravenholm....Demons souls ~ Boletaria-2........Dark souls - Sen castle.....Mario 64 - Sand place with pyramid......Valkyria Chronicles - That one with the trenches in the sand with a sandstorm.......Don't know if these count as levels, but they have their own little area with a particular level design. I'm sure I forget a good few too.

I played that Oriental Express level in Crash 3 sooooooo many times. The platinum relic was hard as hell to get as a kid, but now I can get it no problem. Best game evar!!

Fu*k! I game to much. 

Since fallout is fresh on my mind, I enjoyed the one when you're in the VR.
It reminded me of Sanitarium. 

I enjoyed the flying levels in Crash3/Spyro as well.

Train level in Uncharted2, just because of the technical wizardry involved.

Resistance 3:  Fighting the widowmaker in New York

Fallout 3: Tranquility Lane
Modern Warfare 2: Wolverines mission
Metal Slug 3: Final boss where you have to shoot an alien that's falling out of the sky

Valkyria Chronicles - The Citadel at Ghirlandaio: Selvaria's Last Stand ... Incredible showdown. Probably one of the best and most unique boss battle-missions I've experienced 
 
Halo: Combat Evolved - 343 Guilty Spark ... Nothing could have prepared anyone for this mission. The single most intense moment in Halo.


I can think of other things that I enjoyed that I would classify more as "moments" than missions, such as the Raziel/Kain boss battle in LoK: Defiance, or various boss battles across different MGS titles (ie. The Boss boss battle, Sniper Wolf, multiple others really). And also on the topic of LoK, going back in time in Soul Reaver 2 and [spoilers] killing your comrades in their human forms.

This was another great Halo mission. Hell, Halo:CE was just a great game overall. I did not envy PS2 owners as a kid because Halo was everything

My favorite game is GTA: San Andreas and Breaking the Bank at Caligula's is the best mission of the game.
